The dependency of transcription regulation on quantitative behaviors of cis-regulatory elements (CREs) is considered as a function of promoter context. Thus, understanding principles of CRE behavior in regulating transcriptional process is crucially significant for quantitative biology. The recent work of Nguyen and D’haeseleer shed a light on the principles. In this thesis, we aim to develop a computer program which is based on Nguyen and D’haeseleer approaches to analyze CREs (motifs). MEDSoft is applied to Saccharomyces cerevisiae transcriptional networks, and detects regulatory functions for all motifs present in the yeast S. cerevisiae genomes as recently determined experimentally by chromatin immunoprecipitation Electronic Resources |
